This is not only inconvenient but also because the DSi internal memory is so weak, can cause a brick if written to too many times. This flipnote is actually based on one of the exploits to mod a DSi (flipnote Lenny) but it runs some sort of file explorer usually instead of a rickroll.
Flipnote Studio has a feature which allows you to import photos saved on your DSi system (camera icon when editing a flipnote). You could take a series of photos of each frame of your desired video or you could get a higher quality result by putting JPG files onto your SD card. Note that DSi photos need a digital signature to display on the DSi. You can add one with a tool like signapic.
